Well, the answer is pretty obvious - yes, it will affect your chances. It's going to bring your GPA down. And the colleges won't get your senior year grades until very late in the screening process, so they may have already eliminated your app by the time they could see an "A" in that course. However, what's done is done, so there's no sense in worrying about it. Make sure you keep your other grades up. As long as you have a decent GPA and good SATs you'll get in somewhere.
